Your design seems well thought out, however, before you get too far along, you should take a quick prototype to the school and watch the students try to use it. You have an advantage if the students have used MS Paint a lot, but even so, this is not an inherently intuitive interface, especially in terms of what the user should do. This is compounded by the need to use simple language and to rely on visual demonstration.
The programming aspect of this project is rather intensive. You seem to have a solid conception of what you want to do and what you need to do. I think your greatest challenge is to communicate the purpose of the software and how to use it. If you succeed at these two points, the students should be able to get a lot out of the program. Good job!

What is the motivation to calculate the area or perimiter and not just draw?

How dues the manipulation of chosen shapes actually work? Click and drag a shape or choose a shape and then choose a square and the shape will appear there?

Perimeter - light up the lines and not the boxes, that way you won't have to light up the corner boxes twice.
